Hello!!!
I was thinking of travelling from split to Krka to Zagreb, but am having a hard time finding a hotel in krka. How do I know if they are hear the bus station, or if they have a shuttle to Krka? Should I join a walking tour at Krka? I have heard there are many hotels that dont list online. Would I be better off just not booking in advance, showing up and finding out who has rooms available?

The village of Skradin is the place where the entrance of the national park begins. There is at least one hotel and apartments to rent.

Another way of visiting Krka is making a day trip from Split. It depends on what you want to do in Krka. The park itself takes four hours ( day trip) or if you want to visit nearby monastery or take a boat trip, I would suggest stay in Skradin. I had the same situation you are in while in Split - looking for a place to stay near the park, but the hotels.com had a few places not walking distance from the park. So I had a day trip from Split. It is about 1 hour 10 minutes drive from Split.
